John Edward O'Brien was born in Ottumwa and based on what I found in Monroe County it does appear that he is the John O'Brien buried in St. Mary's Cemetery in Monroe County and is not buried in Calvary Cemetery.

John's father was Thomas John O'Brien born 24 Jun 1845 in Ireland and was married to Nancy Alice Skinner 11 Feb 1869 in Monroe County, Iowa. Thomas died 5 May 1905 in Ottumwa and Nancy Alice was born 14 Feb 1853 in Monroe County and died on 31 Dec 1934 in Ottumwa...both are buried in Calvary Cemetery, Ottumwa. I have not been able to find an obit for either Thomas or Nancy Alice...just death announcements.

I have not been able to trace Thomas' father, but Nancy Alice's father was William O. Skinner (1830-1888) and her mother was Mary Alice Cox (1832-1900). They are both buried in Smith-Beebe Cemetery in Monroe County.
